I am surprised that the VW system doesn't do this, I assumed it did.
Autoloc sells a system for $150 that will do this.  The system I bought for
about $80 is not designed for it, but is capable of it in a round about way.
All that is needed to enable up/down of the window is a constant +
connection maintained to the central locking/unlocking wires.

I didn't buy the VW system because I didn't want the additional alarm
functionality and I didn't think it was worth ~ $300 just to lock/unlock the
doors.  If I could have I gotten just keyless entry, without the additional
alarm junk from VW I probably would have.  I was told that the "plain"
keyless entry was discontinued.

It came standard on my '98. It's a stupid omission on VW's part. Oh well,
at least it comes with a very cool looking remote. It pops the hatch, panic
button, close/open buttons.

Yep, no problem.  I have an aftermarket keyless entry system, and with 
the 4 button remote, I have the following choices:
1)   Button 1 - lock/unlock entire car
2)   Button 2 - hatch release
3)   Button 3 - lock entire car/close windows & sunroof
4)   Button 4 - no function at this time

I currently have the Advanced Keyless Entry System, AKES for short.  The
initial cost for the system on my GTI was $250.00 plus 30 dollars for the
shock sensor.  I love my system and HIGHLY recommend it to anyone who wants
the convenience of keyless entry.  The shock sensor option works with the
stock alarm, mine honks the horn when tripped,  and the AKES system has a
panic mode for the alarm as well.  I was told the stock alarm system on the
A3 VWs was one of the best stock alarm systems as it has a starter kill and
fuel pump disable incorporated into the system.

If you are in the market for a keyless entry and alarm system, get the AKES
and you get both
